This variant lies in the SPG7 gene (transcript NM_003119.4) at coding-DNA position 1235, where C is replaced by T; at the protein level this means replaces alanine at residue 412 with valine — a missense variant. Submitter rationale: Variant summary: SPG7 c.1235C>T (p.Ala412Val) results in a non-conservative amino acid change located in the AAA+ ATPase domain (IPR003593) of the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 8e-06 in 250650 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.1235C>T has been reported in the literature in an individual affected with Amyotrophic lateral sclerosis without strong evidence of causality (Tripolszki_2019). This report does not provide unequivocal conclusions about association of the variant with Hereditary Spastic Paraplegia 7. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported.
