NM_000317.3(PTS):c.164-716A>T was classified as Likely pathogenic for 6-Pyruvoyl-tetrahydrobiopterin synthase deficiency by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change falls in intron 2 of the PTS gene. It does not directly change the encoded amino acid sequence of the PTS protein. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with tetrahydrobiopterin (BH4)-deficient hyperphenylalaninemia (PMID: 21542064). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is also known as c.164-712A>T. ClinVar contains an entry for this variant (Variation ID: 1303149). Studies have shown that this variant does not significantly alter or has an unclear effect on PTS gene expression (PMID: 21542064). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
