This variant lies in the CD3E gene (transcript NM_000733.4) at the canonical splice donor site of the intron immediately after coding-DNA position 520, where T is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 7 of the CD3E gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with severe combined immunodeficiency (PMID: 8490660). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 12744). Studies have shown that disruption of this splice site results in skipping of exon 7, but is expected to preserve the integrity of the reading-frame (PMID: 8490660). In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively.
