Uncertain significance — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_001042750.2(STAG2):c.2924+5T>A, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the STAG2 gene (transcript NM_001042750.2) at 5 bases into the intron immediately after coding-DNA position 2924, where T is replaced by A. Submitter rationale: Variant summary: STAG2 c.2924+5T>A alters a conserved nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Consensus agreement among computation tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 140778 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.2924+5T>A in individuals affected with STAG2-Related Disorders and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 1202436). Based on the evidence outlined above, the variant was classified as uncertain significance.
