Likely pathogenic for Schneckenbecken dysplasia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_015139.3(SLC35D1):c.932G>A (p.Trp311Ter), citing Invitae Variant Classification Sherloc (09022015): This sequence change creates a premature translational stop signal (p.Trp311*) in the SLC35D1 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 45 amino acid(s) of the SLC35D1 protein. This variant is present in population databases (rs137853111, gnomAD 0.002%). This premature translational stop signal has been observed in individual(s) with typical schneckenbecken dysplasia (PMID: 17952091). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 1124). Algorithms developed to predict the effect of variants on gene product structure and function are not available or were not evaluated for this variant. Experimental studies have shown that this premature translational stop signal affects SLC35D1 function (PMID: 17952091). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
