NM_005050.4(ABCD4):c.998C>T (p.Thr333Met) was classified as Likely benign by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015: Variant summary: ABCD4 c.998C>T (p.Thr333Met) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 0.00022 in 251214 control chromosomes (gnomAD), predominantly at a frequency of 0.0011 within the East Asian subpopulation in the gnomAD database with no homozygotes. The observed variant frequency within East Asian control individuals in the gnomAD database is approximately 3.11 fold of the estimated maximal expected allele frequency for a pathogenic variant in ABCD4 causing Methylmalonic Acidemia With Homocystinuria phenotype (0.00035), suggesting that the variant is a benign polymorphism found primarily in populations of East Asian origin. To our knowledge, no occurrence of c.998C>T in individuals affected with Methylmalonic Acidemia With Homocystinuria and no experimental evidence demonstrating its impact on protein function have been reported. One ClinVar submitter has assessed the variant since 2014: the variant was classified as likely benign. Based on the evidence outlined above, the variant was classified as likely benign.
