Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001126108.2(SLC12A3):c.2924+1G>A, citing Invitae Variant Classification Sherloc (09022015): Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. This variant disrupts the p.Cys994 amino acid residue in SLC12A3. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 12112667, 21415153, 22009145, 23328711, 25422309). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. ClinVar contains an entry for this variant (Variation ID: 1075650). Disruption of this splice site has been observed in individuals with SLC13A3-related conditions (PMID: 18391953, 19349556). This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 25 of the SLC12A3 gene. While this variant is not anticipated to result in nonsense mediated decay, it likely alters RNA splicing and results in a disrupted protein product.
