Pathogenic for Spastic paraplegia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_015346.4(ZFYVE26):c.6011+1del, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ZFYVE26 gene (transcript NM_015346.4) at the canonical splice donor site of the intron immediately after coding-DNA position 6011, deleting one base. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Loss-of-function variants in ZFYVE26 are known to be pathogenic (PMID: 18394578, 19805727). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site, but this prediction has not been confirmed by published transcriptional studies. This variant has not been reported in the literature in individuals with ZFYVE26-related conditions. This variant is not present in population databases (ExAC no frequency). This sequence change creates a premature translational stop signal (p.?) in the ZFYVE26 gene. It is expected to result in an absent or disrupted protein product.
