Likely pathogenic for Familial multiple polyposis syndrome — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_000038.6(APC):c.1958+2T>G, citing LabCorp Variant Classification Summary - May 2015: Variant summary: APC c.1958+2T>G is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a canonical 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 247824 control chromosomes (gnomAD). c.1958+2T>G has been reported in the literature in at least one individual affected with Familial Adenomatous Polyposis (Wallis_1999). These data do not allow any conclusion about variant significance. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. One ClinVar submitter has assessed the variant since 2014 without providing evidence for independent evaluation: the variant was classified as pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic.
