Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001378687.1(ATP2C1):c.2058-1G>A, citing Invitae Variant Classification Sherloc (09022015): This sequence change affects an acceptor splice site in intron 21 of the ATP2C1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individuals with Hailey-Hailey disease (PMID: 10615129, 20236194; Invitae). ClinVar contains an entry for this variant (Variation ID: 1070045). Studies have shown that disruption of this splice site results in skipping of exon 2, but is expected to preserve the integrity of the reading-frame (PMID: 10615129). For these reasons, this variant has been classified as Pathogenic.
