This variant lies in the MSH3 gene (transcript NM_002439.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 3001, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 21 of the MSH3 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or altered protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with polyposis and colorectal cancer (PMID: 27476653). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 1068348). Studies have shown that disruption of this splice site results in skipping of exon 22, and produces a non-functional protein and/or introduces a premature termination codon (PMID: 27476653). For these reasons, this variant has been classified as Pathogenic.
