Likely pathogenic for Trichorhinophalangeal syndrome, type III; Trichorhinophalangeal dysplasia type I — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_014112.5(TRPS1):c.2890A>G (p.Lys964Glu), citing Invitae Variant Classification Sherloc (09022015): Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This sequence change replaces lysine with glutamic acid at codon 964 of the TRPS1 protein (p.Lys964Glu). The lysine residue is highly conserved and there is a small physicochemical difference between lysine and glutamic acid. This variant is not present in population databases (ExAC no frequency). This variant has been observed in individual(s) with trichorhinophalangeal syndrome (Invitae). In at least one individual the variant was observed to be de novo. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
