This variant lies in the MLH1 gene (transcript NM_000249.4) at the canonical splice donor site of the intron immediately after coding-DNA position 1038, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 11 of the MLH1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or altered protein product. This variant is present in population databases (no rsID available, gnomAD 0.003%). Disruption of this splice site has been observed in individuals with clinical features of Lynch syndrome (PMID: 21642682, 23354634, 30521064; internal data). ClinVar contains an entry for this variant (Variation ID: 1068033). Studies have shown that disruption of this splice site results in activation of a cryptic splice site, and produces a non-functional protein and/or introduces a premature termination codon (internal data). For these reasons, this variant has been classified as Pathogenic.
