Likely pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001375524.1(TRRAP):c.3088G>A (p.Val1030Ile), citing Invitae Variant Classification Sherloc (09022015): In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This variant has been observed in individual(s) with clinical features of TRRAP-related intellectual disability syndrome (Invitae). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (ExAC no frequency). This sequence change replaces valine with isoleucine at codon 1030 of the TRRAP protein (p.Val1030Ile). The valine residue is weakly conserved and there is a small physicochemical difference between valine and isoleucine.
