This variant lies in the SOS1 gene (transcript NM_005633.4) at coding-DNA position 2062, where C is replaced by A; at the protein level this means the protein sequence is unchanged (arginine at residue 688 retained) — a synonymous variant. Submitter rationale: Variant summary: SOS1 c.2062C>A (p.Arg688Arg) alters a conserved nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. 4/4 computational tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 2e-05 in 250258 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.2062C>A in individuals affected with Noonan Syndrome and no experimental evidence demonstrating its impact on protein function have been reported.
