Pathogenic for Hypodontia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001372076.1(PAX9):c.146C>T (p.Ser49Leu), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces serine, which is neutral and polar, with leucine, which is neutral and non-polar, at codon 49 of the PAX9 protein (p.Ser49Leu). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with oligodontia (PMID: 22581971, 24436340, 37056289). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 1064704). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt PAX9 protein function with a positive predictive value of 80%. Experimental studies have shown that this missense change affects PAX9 function (PMID: 24436340, 37056289). For these reasons, this variant has been classified as Pathogenic.
