Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001298.3(CNGA3):c.1063A>G (p.Ser355Gly), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CNGA3 gene (transcript NM_001298.3) at coding-DNA position 1063, where A is replaced by G; at the protein level this means replaces serine at residue 355 with glycine — a missense variant. Submitter rationale: This sequence change replaces serine, which is neutral and polar, with glycine, which is neutral and non-polar, at codon 355 of the CNGA3 protein (p.Ser355Gly). This variant is present in population databases (rs748583869, gnomAD 0.01%). This missense change has been observed in individual(s) with achromatopsia (PMID: 35332618; internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 1064462). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on CNGA3 protein function. For these reasons, this variant has been classified as Pathogenic.
