Likely benign for Ataxia-telangiectasia syndrome — the classification assigned by Department of Pathology and Laboratory Medicine, Sinai Health System to NM_000051.4(ATM):c.1467T>C (p.Cys489=). This variant lies in the ATM gene (transcript NM_000051.4) at coding-DNA position 1467, where T is replaced by C; at the protein level this means the protein sequence is unchanged (cysteine at residue 489 retained) — a synonymous variant. Submitter rationale: The ATM p.Cys489= variant was not identified in the literature nor was it identified in the dbSNP, ClinVar, GeneInsight-COGR, Cosmic, LOVD 3.0, or ATM-LOVD databases. The variant was not identified in the following control databases: the Exome Aggregation Consortium (August 8th 2016) or the Genome Aggregation Database (Feb 27, 2017). The p.Cys489= variant is not expected to have clinical significance because it does not result in a change of amino acid and is not located in a known consensus splice site. In addition, in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer) do not predict a difference in splicing. In summary, based on the above information the clinical significance of this variant cannot be determined with certainty at this time although we would lean towards a more benign role for this variant. This variant is classified as likely benign.
