This variant lies in the GALNS gene (transcript NM_000512.5) at coding-DNA position 1502, where G is replaced by C; at the protein level this means replaces cysteine at residue 501 with serine — a missense variant. Submitter rationale: The observed missense c.1502G>C(p.Cys501Ser) variant in GALNS gene has been reported previously in homozygous or compound heterozygous state in individual(s) affected with Mucopolysaccharidosis IV A (Bidchol et al., 2014). This variant is absent in gnomAD Exomes. This variant has been reported to the ClinVar database as Uncertain Significance / Likely Pathogenic. The amino acid Cys at position 501 is changed to a Ser changing protein sequence and it might alter its composition and physico-chemical properties. The amino acid change p.Cys501Ser in GALNS is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. Multiple lines of computational evidence (Polyphen - Damaging, SIFT - Damaging, and MutationTaster - Disease causing) predict a damaging effect on protein structure and function for this variant. This mutation is present in protein structure disrupting hotspot region (Bidchol et al., 2014). For these reasons, this variant has been classified as Pathogenic.
