Uncertain significance for Cortical dysplasia-focal epilepsy syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_014141.6(CNTNAP2):c.3226G>A (p.Ala1076Thr), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CNTNAP2 gene (transcript NM_014141.6) at coding-DNA position 3226, where G is replaced by A; at the protein level this means replaces alanine at residue 1076 with threonine — a missense variant. Submitter rationale: This sequence change replaces alanine with threonine at codon 1076 of the CNTNAP2 protein (p.Ala1076Thr). The alanine residue is highly conserved and there is a small physicochemical difference between alanine and threonine. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals affected with CNTNAP2-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
