This variant lies in the ALPL gene (transcript NM_000478.6) at coding-DNA position 1492, where G is replaced by A; at the protein level this means replaces alanine at residue 498 with threonine — a missense variant. Submitter rationale: Variant summary: ALPL c.1492G>A (p.Ala498Thr) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change. The variant allele was found at a frequency of 3.3e-05 in 239162 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.1492G>A in individuals affected with Hypophosphatasia has been reported. At least one publication reports experimental evidence evaluating an impact on protein function. The most pronounced variant effect resulted in approximately 80% activity versus the WT protein (Del Angel_2020).
