NM_152296.5(ATP1A3):c.1438-2A>G was classified as Uncertain significance for Inborn genetic diseases by Ambry Genetics, citing Ambry Variant Classification Scheme 2023: The c.1438-2A>G intronic variant results from a A to G substitution two nucleotides before coding exon 12 of the ATP1A3 gene. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. However, loss of function of ATP1A3 has not been established as a mechanism of disease. This variant was not reported in population-based cohorts in the Genome Aggregation Database (gnomAD). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and will result in the creation or strengthening of a novel splice acceptor site. Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear.
