Uncertain significance for Early-infantile DEE — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001130438.3(SPTAN1):c.3102T>A (p.Asn1034Lys), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces asparagine with lysine at codon 1034 of the SPTAN1 protein (p.Asn1034Lys). The asparagine residue is highly conserved and there is a moderate physicochemical difference between asparagine and lysine. This variant is present in population databases (rs760755333, ExAC 0.01%). This variant has not been reported in the literature in individuals affected with SPTAN1-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Possibly Damaging"; Align-GVGD: "Class C0"). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
