Uncertain significance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_003042.4(SLC6A1):c.1655T>A (p.Met552Lys), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces methionine, which is neutral and non-polar, with lysine, which is basic and polar, at codon 552 of the SLC6A1 protein (p.Met552Lys). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SLC6A1 protein function. ClinVar contains an entry for this variant (Variation ID: 1034901). This variant has not been reported in the literature in individuals affected with SLC6A1-related conditions. This variant is not present in population databases (gnomAD no frequency).
