Uncertain significance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001384732.1(CPLANE1):c.5900G>C (p.Gly1967Ala), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CPLANE1 gene (transcript NM_001384732.1) at coding-DNA position 5900, where G is replaced by C; at the protein level this means replaces glycine at residue 1967 with alanine — a missense variant. Submitter rationale: This sequence change replaces glycine, which is neutral and non-polar, with alanine, which is neutral and non-polar, at codon 1967 of the CPLANE1 protein (p.Gly1967Ala). This variant also falls at the last nucleotide of exon 30, which is part of the consensus splice site for this exon. This variant is present in population databases (rs138049045, gnomAD 0.05%). This variant has not been reported in the literature in individuals affected with CPLANE1-related conditions. ClinVar contains an entry for this variant (Variation ID: 1026845). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant¬†is likely to be tolerated. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
