Uncertain significance for Brugada syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006514.4(SCN10A):c.3116G>A (p.Cys1039Tyr), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces cysteine with tyrosine at codon 1039 of the SCN10A protein (p.Cys1039Tyr). The cysteine residue is moderately conserved and there is a large physicochemical difference between cysteine and tyrosine. The frequency data for this variant in the population databases is considered unreliable, as metrics indicate poor data quality at this position in the ExAC database. This variant has not been reported in the literature in individuals affected with SCN10A-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function output the following: SIFT: "Tolerated"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0". The tyrosine amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function.
