This variant lies in the SPTLC2 gene (transcript NM_004863.4) at coding-DNA position 466, where T is replaced by C; at the protein level this means replaces tyrosine at residue 156 with histidine — a missense variant. Submitter rationale: This sequence change replaces tyrosine with histidine at codon 156 of the SPTLC2 protein (p.Tyr156His). The tyrosine residue is moderately conserved and there is a moderate physicochemical difference between tyrosine and histidine. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with SPTLC2-related disease. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain.
