NM_020800.3(IFT80):c.1222A>G (p.Lys408Glu) was classified as Uncertain significance for Jeune thoracic dystrophy by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces lysine, which is basic and polar, with glutamic acid, which is acidic and polar, at codon 408 of the IFT80 protein (p.Lys408Glu). This variant is present in population databases (rs776006563, gnomAD 0.06%). This missense change has been observed in individual(s) with clinical features of IFT80-related conditions (PMID: 29923190). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 1019026). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt IFT80 protein function with a negative predictive value of 80%. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
