Uncertain significance for Gastrointestinal stromal tumor — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000222.3(KIT):c.1517T>C (p.Phe506Ser), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the KIT gene (transcript NM_000222.3) at coding-DNA position 1517, where T is replaced by C; at the protein level this means replaces phenylalanine at residue 506 with serine — a missense variant. Submitter rationale: This variant has not been reported in the literature in individuals with KIT-related conditions. This sequence change replaces phenylalanine with serine at codon 506 of the KIT protein (p.Phe506Ser). The phenylalanine residue is highly conserved and there is a large physicochemical difference between phenylalanine and serine. This variant is not present in population databases (ExAC no frequency). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain.
