Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000350.3(ABCA4):c.1237A>T (p.Asn413Tyr), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ABCA4 gene (transcript NM_000350.3) at coding-DNA position 1237, where A is replaced by T; at the protein level this means replaces asparagine at residue 413 with tyrosine — a missense variant. Submitter rationale: This sequence change replaces asparagine, which is neutral and polar, with tyrosine, which is neutral and polar, at codon 413 of the ABCA4 protein (p.Asn413Tyr). This variant is present in population databases (no rsID available, gnomAD 0.003%). This missense change has been observed in individual(s) with Stargardt disease (internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 1011177). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
