Three normal mRNAs with very different half-lives. The continuous rapid degradation of the mRNA molecules that encode various growth factors allows their concentration to be changed rapidly in response to extracellular signals. A signal for rapid degradation in the 3' untranslated region (UTR) determines the half-life of the growth factor RNA (see Figure9-85). Histones are needed mainly to form the new chromatin produced during DNA synthesis; a large change in the stability of their mRNAs helps to confine histone synthesis to the S phase of the cell cycle.

Cellular proteins that interact with HCV RNA. The 5′UTR interacts with a basal translation factor (eIF3), noncanonical translation factors (PTB and La), and other cellular proteins that may regulate translation (hnRNP L and PCBP). The numbers in parentheses represent the nt sequence in the HCV genome, where the proteins bind. PTB has three distinct binding sites in the 5′UTR, whereas hnRNP L interacts with a region immediately downstream of the AUG codon. Both La autoantigen and PCBP recognize the entire 5′UTR. There is a PTB-binding site in the core-coding region, which plays a negative regulatory role in HCV translation. The 3′UTR is bound by a variety of proteins, all of which interact with the poly(U/UC) region. PTB also binds the X region. The length of poly(U/UC) affects the replication efficiency (Friebe and Bartenschlager, 2002; Kolykhalov et al., 1997; Yanagi et al., 1999b; Yi and Lemon, 2003a). These 5′UTR- and 3′UTR-binding proteins may affect viral replication (HuR, hnRNP C and GAPDH), translation (PTB), or RNA stability (La). VR, variable region.

There are many events associated with control of gene expression which are integrated into the following groups: events associated with RNA and protein molecules, epigenetic mechanisms, and signal transduction pathways. All of them can act at different times and sites during transcriptional or translational processes. Before transcription starts, the promoter is recognized by transcription factors targeted by signal transduction pathways. The transcription factors recruit chromatin remodeling complexes into the promoter which relaxes (open state allowing transcriptional activity) or condenses (closed state repressing the transcriptional process) the chromatin structure. Also, small RNAs such as miRNA can prevent the transcription. The transcription product is RNA, and it is processed by protein complexes in order to obtain mature RNA. Those RNAs remain there. However, those playing a role in the cytoplasm are transported through a nuclear envelope. Before translation starts, the RNA may be targeted by small RNAs or protein complexes in order to promote or block protein synthesis. Also, RNA stability is regulated: it is degraded or kept within the cytoplasm. Proteins are the translation products and the target for structural modifications by other protein complexes. Those changes are required in order to achieve their functional structure, transport them to the locations where they interact, or degrade them. All these steps are regulated by mechanisms responding to signals produced outside or inside of the cells. These constitute large networks of cellular communication regulating gene expression.
