The method shown requires a nuclease that cuts the DNA chain only where it is not base-paired to a complementary RNA chain. The positions of the introns (intervening sequences) in eucaryotic genes are mapped by the method shown; the beginning and the end of an RNA molecule can be determined in the same way.

A specific sequence can be detected in total cell DNA by hybridization with a radiolabeled DNA probe. The DNA is denatured by heating to 95°C, yielding single-stranded molecules. The radiolabeled probe is then added and the temperature is lowered to 65°C, allowing complementary DNA strands to renature by pairing with each other. The radioactive probe hybridizes to complementary sequences in cell DNA, which can then be detected as radioactive double-stranded molecules.

The method shown requires a nuclease that cuts the DNA chain only where it is not base-paired to a complementary RNA chain. The positions of the introns in eucaryotic genes are mapped by the method shown; the beginning and the end of an RNA molecule can be determined in the same way. For this type of analysis the DNA is electrophoresed through a denaturing agarose gel, which causes it to migrate as single-stranded molecules.
