Procedures for determining the DNA-binding sites of transcription factors. (A) Gel mobility shift assay. A DNA fragment containing the Pax6 recognition element changes its mobility in the gel as Pax6 protein binds to it. Lanes 1 and 3 show the position of a DNA fragment containing a Pax6 binding site. When Pax6 is added to the fragment, it moves more slowly. Lanes 2 and 4 show the position of a similar fragment whose Pax6 binding site is mutated and does not bind Pax6. (B) A DNase footprint of the intron between the third and fourth exons of the chick δ1 crystallin gene. DNA is labeled at one end and is subjected to varying concentrations of DNase I. This DNase will randomly cleave the DNA. The resulting fragments are run on an electrophoretic gel and autoradiographed. No cleavage is seen in the region where a bound protein (Pax6) has prevented DNase from binding. There are two sites (heavy bars) where Pax6 binding is able to protect the DNA from digestion with DNase. They are enhancers. (A after Beimesche et al. 1999; B from Cvekl et al. 1995)

Targeted expression of the Pax6 gene in a Drosophila non-eye imaginal disc. (A) A strain of Drosophila was constructed wherein the gene for the yeast GAL4 transcription factor was placed downstream from an enhancer sequence that stimulates gene expression in the imaginal discs for mouth parts. Usually, the yeast protein can find no sequence to activate. However, if the embryo also contains a transgene that carries the DNA for Pax6 downstream from the GAL4-binding sites, that Pax6 DNA will be expressed in whichever imaginal disc the GAL4 protein is made.
