Here we present the complete genome sequence of 138 domestic horses, including 65 lowland animals across ten Chinese native breeds and 61 horses living at least 3,000 meters above sea level across seven locations along the Qinghai-Tibet Plateau. A number of 5 Przewalski’s horses and 7 Thoroughbred horses were also included for comparison.
