The Ciona intestinalis genome was sequenced at 8.2X coverage using a whole genome shotgun (WGS) strategy and assembled with the JAZZ suite of assembly tools. The assembly is a combination of the maternal and paternal haplotypes, which differ by about 1.2%. The assembly contains 116.7 million base pairs of nonrepetitive sequence, which represents about 75% of the C. intestinalis genome. It is estimated that 95% of protein-coding genes are contained in the assembly. Version 2 of the assembly is available at JGI but it has not been submitted to GenBank.
