After doing error correction ... on the Illumina reads, the SOAPdenovo program was run individually on reads from each isolate. Then PHRAP was run on the SOAPdenovo generated scaffolds. The scaffold file generated by SOAPdenovo also contains contigs that could not be made into scaffolds by SOAPdenovo.
Reference-guided assembly based on Pseudomonas putida KT 2440 (PRJNA57843).
