The base QV is derived from the consensus model used in the Quiver algorithm (cf. Nonhybrid, finished microbial genome assemblies from long-read SMRT sequencing data, Nat Meth, 10, pp. 563). If a region of the draft assembly sequence has ... low alignment coverage where the Quiver algorithm can not reliably generate a consensus sequence, the original draft sequence will be kept and the QVs of the region is assigned to zero. The low coverage regions might be caused by repeats which the aligner might not be able to uniquely map the reads or initial assembly errors in the draft sequences. In the first case, the base quality of those regions is lower. However, as the sequences in those regions are indeed supported by raw sequencing data, we like to keep the sequences in the assembly. The estimated base level QV in those regions is about 25 in phred scale.  more
