The overlap detection is performed by finding chains of ungapped segment identical alignment. ESTs are then joined to form contigs in decreasing order of overlap scores, and forward-reverse constraints are used to make corrections to contigs. Finally a multiple sequence alignment of the ESTs is constructed.
