Fluctuations in Trp-202 backbone and side chain dihedral angles revealing the stabilization of the closed form of the EC gate in two of the apo subunits. The backbone (ϕ and ψ) or side chain (χ1 and χ2) dihedral angles of Trp-202 in subunits A and B are shown as a function of time for the open apo conformation with Glu-208 deprotonated or protonated (A and B, respectively) and in the Arg+- or Agm2+-bound occluded conformations (C and D, respectively) with Glu-208 deprotonated. A–D refer to the full trajectories in runs 1a, 1b, 2a, and 3a, respectively. Note that in the apo AdiC crystal structure, the dihedral angles were (f, y, c1, and c2) ≈ (−63°, 8°, 93°, and 131°) (see supplemental Table S2); these were observed to change to ∼ (−63°, −30°, ±180°, and 68°) in subunit B at the onset of simulations in both runs and fluctuate around these new values throughout the remainder of the simulations (shown). This new set of dihedral angles is comparable to those assumed in the substrate-bound form (C and D).
