   An overview of the Apicomplexa BLAST Tools

NCBI Malaria Genetics and Genomics Web site currently provides three malaria/mosquito-specific BLAST capabilities and one for all Eukaryotic genomes.

  • Genome BLAST contains Plasmodium yoelii and Plasmodium falciparum sequence data obtained from the non-redundant (nr) database based on a list of gi's (an generic identifier used to represent a specific sequence in GenBank) shown in the Map Viewer. Use this if you want to BLAST the P. yoelii whole shotgun sequence and P. falciparum complete genomes.

  • GenBank BLAST provides access to GenBank records in nr, HTGS, EST, STS, and GSS divisions for Plasmodium falciparum only, all Plasmodium, and all Toxoplasma. The HTGS division contains unfinished sequence submissions directly from the P. falciparum Genome Sequencing Centers: Sanger Centre, Stanford, and TIGR.

  • NOT LONGER SUPPORTED: Custom BLAST provides access to unfinished sequences "pulled" from the respective P. falciparum 3D7 Genome Sequencing Center's FTP sites: Sanger Centre, Stanford, and TIGR or the Gene Sequencing Tag Project at the University of Florida. The Custom BLAST database may contain different sequences from the GenBank databases and is updated peridically when data is made publicly available fom the sequencing centers. The reporting page shows the sequences 1 kb upstream and downstream from the alignment. To obtain the complete contig or shotgun sequence, please refer to the sequencing center's FTP site. The data used to create the Malaria Custom BLAST database search is being maintained for archival purpose.
