The following is an example searching a human lambda light chain (GenBank record Z84985) against the nr database (Ig V gene sequence or pdb database search would be similar).

When you search against nr, Ig V gene sequences or pdb database, Igblast also performes an additional search against Ig germline gene database behind the scenes. This allows IgBlast to add the best germline V, D, J matches on top of the hits from your selected database and annotate the Ig FWR/CDR domains.

In the column GL, the balls colored violet , blue , and yellow indicate the three germline V genes from our germline V gene database that show the closest match to the query sequence, ranked in order of decreasing sequence similarity. If the query sequence contains identifiable germline D and/or J genes, they will be reported immediately below the three V genes. The rearrangement status of the query sequence is also indicated in this column with these symbols:

IF=in-frame rearrangement with no stop codons in the VDJ junctional region.
IP=in-frame rearrangement with a stop codon in the VDJ junctional region.
OF=out-of-frame rearrangement.  ND=not determined.

Note that in-frame rearrangement is defined as the last coding triplet of the V gene being in frame with the J gene open reading frame. An IF status does not necessarily mean that the rearranged gene will be able to encode a heavy or light chain as there might be frameshift or stop codon within the V or J gene itself (i.e., in the case of pseudogenes or somatic mutations).

Following the germline sequences are those retrieved from nr database that show homology to the query sequences. The colored ball in front of each retrieved sequence indicates which germline gene this retrieved sequence most closely resembles. A white ball indicates that the closest match to this retrieved sequence is not among the top three germline genes.

The numbers under ID% (next to the color code) are the percentage identity(number of matches/aligned length) of each retrieved sequence to the query sequence.

If you move your mouse over the accession number, information about blast scores, submitting authors, name of the record, the first and the last authors of the reference and the title of the reference will be displayed.

All sequences are aligned to the query sequence. A dot (.) denotes sequence identity and a dash (-) denotes a gap in the sequence.

If "Show amino acid translation" option is enabled, the translated protein sequences for your query as well as the top germline sequence will be shown above the corresponding nucleotide sequence with the amino acid positioned to the second base of a codon. The mismatched amino acids in the germline sequence will be colored red.
