RefSeq annotates one representative transcript (NM included in AceView variant.b), but Homo sapiens cDNA sequences in GenBank, dbEST, Trace and SRA, filtered against clone rearrangements, coaligned on the genome and clustered in a minimal non-redundant way by the manually supervised AceView program, support at least 28 spliced variants.

Expression: According to AceView, this gene is expressed at very high level, 5.9 times the average gene in this release. The sequence of this gene is defined by 785 GenBank accessions, some from brain (seen 49 times), uterus (34), testis (33), lung (29), placenta (27), eye (20), thymus (19) and 128 other tissues. We annotate structural defects or features in 56 cDNA clones.
Alternative mRNA variants and regulation: The gene contains 39 distinct gt-ag introns. Transcription produces 33 different mRNAs, 28 alternatively spliced variants and 5 unspliced forms. There are 10 probable alternative promotors, 6 non overlapping alternative last exons and 17 validated alternative polyadenylation sites (see the diagram). The mRNAs appear to differ by truncation of the 5' end, truncation of the 3' end, presence or absence of 24 cassette exons, overlapping exons with different boundaries, splicing versus retention of one intron. 369 bp of this gene are antisense to spliced gene SLC39A6, raising the possibility of regulated alternate expression.
3 variants were isolated in vivo, despite the fact that they are predicted targets of nonsense mediated mRNA decay (NMD).
Efficacy of translation may be reduced by the presence of a shorter translated product (uORF) initiating at an AUG upstream of the main open reading frame (in variant aAug10, bAug10, hAug10, jAug10, mAug10, nAug10, pAug10, qAug10).
Function: There are 3 articles specifically referring to this gene in PubMed. Functionally, the gene has been proposed to participate in a process (regulation of transcription from RNA polymerase II promoter). Proteins are expected to have molecular functions (DNA binding, RNA polymerase II transcription elongation factor activity) and to localize in various compartments (cytoplasm, DNA-directed RNA polymerase II, holoenzyme, nucleolus, transcription elongation factor complex, membrane, nucleus). Putative protein interactors have been described (IKBKAP, JAK1, JAK2, STAT1, STAT3, STAT5B, TYK2).
Protein coding potential: 24 spliced mRNAs putatively encode good proteins, altogether 21 different isoforms (16 complete, 1 COOH complete, 4 partial), some containing WD domain, G-beta repeat [Pfam], some transmembrane domains, a peroxisomal domain [Psort2]. The remaining 8 mRNA variants (4 spliced, 4 unspliced; 4 partial) appear not to encode good proteins. Finally proteins from this gene may be modulated by phosphorylation; ubiquitination, as detailed at PhosphoSite.
