[COL9A3] This gene encodes one of the three alpha chains of type IX collagen, the major collagen component of hyaline cartilage. Type IX collagen, a heterotrimeric molecule, is usually found in tissues containing type II collagen, a fibrillar collagen. Mutations in this gene are associated with multiple epiphyseal dysplasia type 3. [provided by RefSeq].

Expression: According to AceView, this gene is expressed at high level, 3.0 times the average gene in this release. The sequence of this gene is defined by 342 GenBank accessions from 318 cDNA clones, some from head neck (seen 83 times), choriocarcinoma (42), placenta (42), skin (30), melanotic melanoma (27), eye (16), pooled germ cell tumors (16) and 77 other tissues. We annotate structural defects or features in 7 cDNA clones.
Alternative mRNA variants and regulation: The gene contains 40 distinct introns (38 gt-ag, 2 gc-ag). Transcription produces 15 alternatively spliced mRNAs. There are 9 probable alternative promotors, 3 non overlapping alternative last exons and 7 validated alternative polyadenylation sites (see the diagram). The mRNAs appear to differ by truncation of the 5' end, truncation of the 3' end, presence or absence of 33 cassette exons, overlapping exons with different boundaries, splicing versus retention of 6 introns. 1469 bp of this gene are antisense to spliced gene TCFL5, raising the possibility of regulated alternate expression.
3 variants were isolated in vivo, despite the fact that they are predicted targets of nonsense mediated mRNA decay (NMD).
Function: There are 32 articles specifically referring to this gene in PubMed. Functionally, the gene has been tested for association to diseases (OMIM: Epiphyseal dysplasia, multiple, 3; intervertebral disc disease; Other sources: Epiphyseal dysplasia, multiple, with myopathy; Genetic Predisposition to Disease; Intervertebral disc disease, susceptibility to; Intervertebral Disk Displacement; Muscular Diseases; Osteochondrodysplasias; Sciatica) and proposed to participate in a process (female gonad development). Proteins are expected to have molecular function (extracellular matrix structural constituent conferring tensile strength) and to localize in various compartments (collagen type IX, cytoplasm, extracellular region, proteinaceous extracellular matrix). Putative protein interactors have been described (COL2A1, MAGANDCD22).
Protein coding potential: The 15 spliced mRNAs putatively encode good proteins, altogether 15 different isoforms (8 complete, 3 COOH complete, 4 partial), some containing Collagen triple helix repeat (20 copies) domain [Pfam].
Isoform COL9A3.dAug10 is annotated using as Met a Kozak-compatible g..CTGg start, thereby gaining 179 amino acids N-terminal to the first AUG.
