Understanding the Output: Structure Record Summary
View the 1TUP structure record you retrieved in the previous
exercises and discuss the following parts of the structure record
summary:
- description, taxonomy, references
- options to display 3-D structure with various public domain viewers, or view
the text file in various formats
- number of protein chains
- conserved domains in each chain
Additional notes: Various parts of the structure record summary are linked to
associated records in other Entrez databases or more detailed views of a feature.
Some highlights:
- "protein" link will take you to the corrresonding Entrez Protein sequence
record
- clicking on the colored bar that represents a protein chain of interest (e.g.,
Chain A) will retrieve the VAST structure neighbors for that protein chain. The
types of related records (i.e., related sequences and related structures) that
exist for a structure record are discussed later in the module.
- "Domain Family" link will take you brief information (docsum page) for the corresponding conserved domain in Entrez's Conserved Domains Database (CDD)
- clicking on the colored bar that shows the position of a conserved domain
(e.g., P53) on the protein chain will take you to a detailed view of the protein
sequence alignment that was used to identify the conserved domain
