Caveats in Searching Entrez Genomes
Search capabilities and type of graphic display
in Entrez Genomes depend on organism being searched. For example:
smaller and older organisms use simpler search software
- search within a genome only by the gene symbols that have been annotated on that genome, not by text terms
- for example:
- try searching the Haemophilus influenzae for genes related to transcription
- go back to the genome view of H. flu and view the table of Protein coding genes
- do an edit/find in page for transcription
- note the gene symbols of some genes involved in transcription
- in the genome view of H. flu, try searching for one of those gene symbols (e.g., HI0410 - transcriptional regulatory protein (tyrR))
larger organisms and/or more recently sequenced organisms use powerful MapViewer software
- can search by many types of terms, such as gene symbol, marker name, text term, etc.
- for example:
- try searching the Homo sapiens genome for genes related to transcription
- follow the link for all matches under the chromosome 1 reference assembly to see an example of the graphic output
- focusing on the Genes_seq map, click on the thin grey vertical line that represents the chromosome in the area of a sample gene (e.g., AK5) and select the menu option for show 10M (i.e., show 10 mewgabases in the region of the AK5 gene)
- note that you can see genes upstream and downstream, as for H. flu, but the graphic display is different
- also note multiple maps available for the chromosome, not just one
