Scoring System for Protein Sequence Pairwise Alignments
- does not use an identity matrix
- instead, gives a wide range of values for amino acid pairs, based on the
selected substitution matrix
- score for an amino acid pair can be positive, zero, or negative,
depending on how often one amino acid has been observed to be substituted for
another one in nature
Sample Substitution Matrix
More information about substitution matrices is provided in the Similarity Searching module of the NCBI Advanced Workshop for Bioinformatics Information Specialists
