Proteins typically contain two or more domains, and a protein interaction usually involves binding between specific pairs of domains or a domain and a peptide. Identifying such interacting protein components is an important step towards understanding the protein-protein interaction network.

This chapter will survey methods of predicting domain-domain and domain-peptide interactions.
